The Lowdown on Linkage Disequilibrium

چکیده

Flowering time varies among Arabidopsis accessions. Some of the genes that contribute to this polygenic trait have been localized using quantitative trait loci (QTL) mapping, eventually leading to the identification of genetic variants that contribute to observed differences in flowering time (El-Assal et al., 2001). Despite this and other similar successes with the positional cloning of QTL, the path from a mapped QTL to a gene underlying trait variation is fraught with obstacles. One obstacle is the lack of fixed genetic differences between parental lines used to create the mapping population. This “diversity hurdle” can be overcome by repeating QTL analyses in many mapping populations (or by mapping variance components in a number of families), but this approach is not feasible for most taxa and phenotypes. Linkage disequilibrium (LD) mapping steps into this void. Unlike traditional linkage mapping, which maps genes using gametic phase disequilibrium created in a singleor multiple-generation cross, LD mapping can rely on segregating variation in natural populations. As a result, LD mapping samples contain many more informative meioses (i.e., all those that have occurred in the history of the sample) than a traditional mapping population. Although not without its own problems (Lander and Schork, 1994), LD mapping holds great promise for finemapping genes and variants that contribute to a trait of interest, such as flowering time. Here, we briefly review LD (What is it? How is it measured? What biological and evolutionary factors shape its distribution?), summarize recent studies of LD in plant systems, and relate genomic patterns of LD to mapping genes that underlie variation in complex phenotypic traits.

The Pattern of Linkage Disequilibrium in Livestock Genome

Linkage disequilibrium (LD) is bases of genomic selection, genomic marker imputation, marker assisted selection (MAS), quantitative trait loci (QTL) mapping, parentage testing and whole genome association studies. The Particular alleles at closed loci have a tendency to be co-inherited. In linked loci this pattern leads to association between alleles in population which is known as LD. Two metr...

Association mapping for resistance to powdery mildew in oriental tobacco (Nicotiana tabaccum L.) germplasm

Powdery mildew caused by Erysiphe cichoracearum is an important fungal disease which threatens tobacco (Nicotiana tabacum L.) production. The objective of this study was to determine DNA markers linked to genomic regions associated with resistance to powdery mildew in tobacco through the association mapping approach. Seventy tobacco geno-types were fingerprinted using 26 simple se-quence repeat...

Assortative Mating and Linkage Disequilibrium

Assortative mating has been suggested to result in an increase in heritability and additive genetic variance through an increase in linkage disequilibrium. The impact of assortative mating on linkage disequilibrium was explicitly examined for the two-locus model of Wright (1921) and two selective assortative mating models. For the Wright (1921) model, when the proportion of assortative mating w...

Population genomics: Linkage disequilibrium holds the key

Current efforts to find disease-causing genes depend on patterns of linkage disequilibrium in human populations. Recent work has shown that linkage disequilibrium can extend over much larger genomic regions than expected, and that the patterns of linkage disequilibrium can differ markedly among populations.

Linkage disequilibrium in subdivided populations.

The linkage disequilibrium in a subdivided populaton is shown to be equal to the sum of the average linkage disequilibrium for all subpopulations and the covariance between gene frequencies of the loci concerned. Thus, in a subdivided population the linkage disequilibrium may not be 0 even if the linkage disequilibrium in each subpopulation is 0. If a population is divided into two subpopulatio...
